The comment count on the MeTa "Recent Comments" tab doesn't account for deleted comments.

For example this post has 296 comments, but the Recent Comments tab says 299. I don't know if this is a problem on the Blue as well. I just noticed because Plutor's latest miracle relies on that number for its unread count.

I knew someday someone would complain about this. But I like this- gives an indication of how many coments were deleted from a thread.

I just updated the query for the recent comments tab to exclude deleted comments so that should help.

The missing comments were all made by Garfield.

Yup, that fixed it. Thanks.

Sorry, TPS. Plutor's script was continually showing (3 new), so it was acting like a deleted comment counter instead of an unread counter. I'd be willing to bet someone has already written a script that will show you how many comments have been deleted from a thread.
